You do not say what your health concerns are so it's a little difficult to advise.
Assuming your main issue is electrical hypersensitivity then halogen bulbs may actually be the best option as it is very low voltage compared to traditional bulbs or compact fluoresecents. This means they use less electricity and therefore give off less electromagnetic radiation.
In overall terms the very safest lighting solution is likely to be the new range of LED bulbs that are now becoming available. They are low voltage like halogens but do not contain any potentially toxic gases or other toxins such as mercury (found in compact fluorescents).
Unless you notice your symptoms are definitely made worse by your halogen bulbs I would suggest you leave them in...but you are the best judge of how you react to things.
