I would suggest either ceramic tile or untreated hardwood flooring would be best. When my MCS was at its most severe I got by living in accomodation with carpets that were 5+ years old and had had time to outgas all the nasty VOCs. You could also try new organic wool carpets that are becoming more widely available (Google them). Whatever you do...avoid laminate wood flooring at all costs, terrible stuff!

Owning a healthy, green home store and having chemical sensitivity issues helps me answer this question. We sell 10 different types of flooring at Green with Envy Home Store but clients with MCS narrows down your choices.
Unfinished Hardwood- excellent choice but cannot be used in all types of environments. Hardwood cannot be applied in a slab(concrete) floor environment. Solid Hardwood cannot be glued down. Without a finish, this floor will scratch. We use AFM Safecoat products to finish floors for clients with MCS but always test the finish before applying to the entire floor to check for chemical sensitivities.
Tile- We use tile but make sure to use a really good, non-toxic grout sealer. Products are available with lower toxicity.
Carpets-We sell undyed, wool carpet with hemp and natural Rubber. Great choice for most chemically sensitive clients. They are available in area rugs.
